According to Aiden Gillian, he definitely did.

During an interview with EW, Gillian, who plays Petyr “Littlefinger” Baelish on the series, was asked about that moment. When Arya was pouring wine into his glass, as ordered by Tywin Lannister, the two shared a suspicious look. It seemed like Baelish knew that the servant was secretly a Stark child, but he never said a word.
Gillain says that he has an idea of how that scene went down in the mind of Littlefinger.
“It was unclear if he recognized her or not, but I have my own thoughts on that: Yes, I did recognize her – I just didn’t say anything or do anything about it.”

So, if Baelish recognized Arya, why didn’t he say anything?
At the time, he was working under the Lannisters, so he would have been praised for noticing a Stark hiding under their noses. However, as the series has gone on, we’ve learned that Baelish has an affection for the Stark family.
There’s a chance that letting Arya escape, despite her desire to kill him, brought Littlefinger one step closer to the power he has so desired.
